Troubleshooting Clearance Lights on Trailer that Work but No Rear Running Lights

Trailer has brake lights, turn signals and all of my marker lights work but no running lights.

The marker light circuit is the same as the running light circuit. So if you have clearance/marker lights that are working currently but the running lights of the taillights at the rear of your vehicle aren't currently working then that would indicate that the running light circuit of the trailer is somehow making it to your clearance lights but not to the rear taillights. This is most likely due to a cut wire so I would recommend checking the condition of the circuit from the clearance lights to the rear taillights.
